Reconciling GSTR-9 against the audited financial statements means tying the annual turnover, outward supply classification, and input tax credit figures auto-populated from GSTR-1 and GSTR-3B filings to the revenue and purchase figures in the audited books, identifying and explaining every variance (such as advances, credit notes issued after year end, or exempt supplies), rather than filing GSTR-9 as a mechanical aggregation of the monthly returns; the exact table structure and reconciliation requirements should be confirmed against the current GSTR-9 and GSTR-9C formats.
Why GSTR-9 cannot simply be auto-populated and filed
GSTR-9 pulls most figures from the monthly or quarterly GSTR-1 and GSTR-3B filings already submitted during the year. Those monthly filings were each subject to their own small errors, corrections made in a later month, or timing differences that never fully self-corrected. The annual return is the point where all of that gets reconciled against the audited books for the first time at an aggregate level, which is exactly why variances surface here that none of the individual monthly filings showed.
Turnover reconciliation
- 01Reconcile gross turnover per the audited financials to total outward supply declared across the year's GSTR-1 filingsAdjust for items that appear in one but not the other by design, such as other income not liable to GST, or stock transfers between registrations of the same legal entity.
- 02Account for credit notes and debit notes issued after the financial year but before the GST return filing deadlineThese affect the GST return period differently from the accounting period in which the original sale was recorded; trace each one to confirm it is reflected in the correct GSTR-9 table.
- 03Reconcile advances received and adjusted during the yearAdvances for services are taxed on receipt under GST but recognised as revenue only on performance under accounting standards; the resulting timing difference should be identified and explained, not left as an unreconciled variance.
- 04Check HSN-wise and rate-wise summary consistencyConfirm the HSN summary in GSTR-9 is consistent with the classification used through the year's GSTR-1 filings, since a reclassification discovered only at year end needs to be explained rather than silently absorbed into the annual figure.
Input tax credit reconciliation
- 01Reconcile ITC claimed in GSTR-3B through the year against ITC reflected in GSTR-2BCarry forward the monthly GSTR-2B reconciliation work rather than redoing it; the annual figure should tie to the sum of monthly reconciled positions, with any unresolved mismatches from the year explicitly listed.
- 02Reconcile ITC claimed against the purchase register and books of accountConfirm the ITC claimed through the year matches what the books recognise as eligible credit, net of any reversal for blocked credits, exempt supply attribution, or non-payment within the prescribed period.
- 03Check ITC reversed and reclaimed during the yearCredit reversed for non-payment to the vendor within the prescribed period and later reclaimed on payment needs to be tracked through both events; a reversal without the corresponding reclaim, or vice versa, is a reconciling item.
A large unexplained variance between turnover per books and turnover per GSTR-9 is one of the more common triggers for a GST department notice; close every identified variance with a specific explanation in the working paper before the return is filed, not after a notice arrives.
Regulatory requirement
The exact table structure, applicability thresholds for GSTR-9 and GSTR-9C, and the reconciliation statement requirements are set out in the GST Act, rules and the notified return formats as currently in force. Confirm all of these against current source material before filing.
